Yes, of course it's made from headered ROMs, but unheadered ROMs and headered IPSes yields about one thread from confused newcomers per month, and if newcomers consistently trip up on the same thing, then we should fix that.
We can't fix the IPSes, they're too many; and even if we can change our hacks, there are still other IPSes around and no way to detect if they're headered or not. It's currently standardized to always headered, we should keep that.
But if we're dropping IPS (especially in favor of a format that can detect being applied to wrong ROM), then the new patcher can be taught about headers and ensure only one kind of BPS ever appears.
So that's what I did; Floating IPS removes (and restores) the headers prior to patching.
Unfortunately, other patchers don't, so you'll have to either keep that unheadered ROM around, or switch to a platform Flips can run on.
So why remove rather than add?

Flips can apply a headered BPS, but it doesn't like it and throws a warning.

The goal of UPS is different from NINJA / xdelta / etc. It is designed to be a direct replacement for IPS. The difficulty of implementing it is equal to IPS (it has trickier pointers, but no RLE magic.) The spec for UPS supports any file size, though the binary is currently limited to 4GB files due to libc limitations. But thanks to a condensed pointer encoding method, the file size can be infinite. UPS is completely future proof in that regard.

byuu, the author of this program, has more recently put out an updated UPS patcher, upset, as a replacement for Tsukuyomi UPS. So if you are using Tsukuyomi UPS it is recommended to use upset instead, if you are still using the UPS format.

However, more recently, because beat is slow, his homepage now strongly recommends that people using the BPS format use the faster program Floating IPS by Alcaro for creating and applying BPS patches instead.
